Marcos fell 6-3, 7-6(5) in one hour and 48 minutes, despite firing 10 aces and winning 70 per cent of first serve points. In what was his first meeting against Bedene, he also saved seven of nine break points faced.
Marcos, who won his 90th match on the ATP Challenger Tour with a second-round victory over Paul-Henri Mathieu, was bidding to reach his second final of the year on the circuit (Happy Valley).
Marcos will next travel to Key Biscayne, Florida for the Miami Open presented by Itau. Main draw play begins on Wednesday.
